I thought Prometheus was weird but after watching it a few more times and reading/watching some explanations I've come to think of it as a pretty good sci-fi flick.
Sounds like the tale of Scrotie McBoogerballs to me.

The scientists go up to a new species of space snake and think, "fuck it, space snakes must be nice, I'm gonna stroke it.
The bitch has an abortion and gets her stomach sliced open, then 5 mins later she's moving around with full mobility.
The robot just strolls onto the ship owned by a far superior race, and starts running it, even though he's a piece of technology made by humans, so essentially humans knew how to work the aliens computer.
Then there's the aliens. I waited the whole fucking film for them to explain themselves. What's the explanation I get? A guess from the robot that, "sometimes to create you have to destroy". Ok, where'd you get that from? They're just fucking stupid, they created us and suddenly decided they wanted to kill us.
You're really looking into something that isn't there. There's no clever interpretation for the viewer to find, it's just a random horror film which is full of plot holes.
I had an issue with everything you just said, but I guess that's what suspension of disbelief is for. But, there is a plot/underlying theme to the movie, it does take a few viewings or at least an explanation to understand though. That was the big flaw in the movie (along with too many "wait, why are they doing that" moments)
Like I said, not everything has to be explained though, Inception left it's ending up in the air, 2001: ASO is confusing as fuck, the original Alien was too (take it on it's own) you don't need to have your hand held through every movie, especially sci-fi ones, but I think they made it a little bit more difficult to understand than usual, but when you do understand it you can appreciate it.
